What do you want to check on an empty drive?

You would probably want to check your data *before* you back it up. I used to do the same as you - backing up the partition, wipe it (but usually by creating an empty filesystem and not by deleting files) and install the backup. However, when you do this and the FAT is not correct, you will back up destroyed files, delete them and copy the destroyed files back. It will now be harder than ever to restore your data. I've learned this the hard way ;-)
