for X, they used for example files like: XF86Config 

This imo is not handy at all, Just because some people use that, that we
have to do the same (mistake, bad judgement, or just personal taste).

/usr/gem/application is perfectly suitable.

As far as Abbreviation like mentioned for GEM, well, usr, http, ftp are
also abbrev.
Would /home/FTP look better?
or /USR/etc ?

Just let's keep it simple is what I think.
